As I understand it:

BLUE=read only software for the base and handheld; one for each

WHITE=read only standard software for steam and diesel engines; one for each

ORANGE=read only engine specific software; one comes with each new Legacy engine.

BLACK=re-writable for upgrading cab and base software.

Are there any other colors in use at present?

None that I'm aware of. FWIW, only the blue ones are suitable for conversion to black modules, the others don't have enough memory.
