Here is an update:
The new station area is being constructed, this will probably be Chicago.
I already have the small GCT set up, and took down a large corner area that was to be a third level. That area will be Penn Station in some form or a large coach yard or maybe a western station.
Both will take care of my NY to Chicago runs of my NYC and PRR.
This is all on my MTH RealTrax level which can run Lionel and MTH trains.
The bottom level has only only one large siding, and I am not sure what I will run on it.
My thoughts are to run the LIRR MU's on this level instead of the top where it was.
For the 3rd level, I will install an around the room narrow shelf type circle for my beloved SP TMCC Tank Train set and cool weathered atlas bridge.
Not sure how to segment the west from the east yet via scenery or back drops because of that new level.
Thus, all my NYC trains will run out of GCT to and from Chicago, my PRR will run between NY and Chicago via my pseudo Penn Station or GCT, if I can add another line of track into GCT.
LIRR will occupy the first level all by itself.
All of my Southern and Western Railroads - Texas Special, Southern, UP, and WP will run out of Chicago "maybe"...or instead of a pseudo Penn, maybe a west coast style station.

Sounds like you are making headway on a plan. Do you have any photographs se we can better visualize what you have now and are working with. Many thanks. I am glad to be a part of your decision making process.
I would stay there and build a separate building for my trains if possible. I wanted a new tractor to mow my fields. MY wife responded we have one!! DO something practical build a separate building for your workshop and trains. I did she's happy I'm happy!!!!
