George,

   I take it you are setting up 2 completely independent track loops.  In that case all I do is split the Legacy base wire and run it to the different outside rails on my FT loops.

Mine happen to be on different levels, but that really has no effect.  In fact I used a small terminal block to set up 3 different loops, on 3 different legacy levels in this manner.

So basically have each common black wire from each loop both go to the same legacy base, or just twist them together and then attach to the Legacy base?

Or does it not matter?

Dave, yep...mine are on two levels as well.

   There are many ways to set this Legacy signal up for running.  I use a Gold Banana plug with 4 different wires wound together, inserted into the Gold Banana Plug, then the Banana plug inserted into the Legacy base unit, each wire running to the outside rail on 4 independent loops.  Or you can run one wire from the Banana Plug coming from the Legacy base, to the Red on a Terminal Block, located mid way under your platform.  Then 4 different wires from the Terminal block connections, run to the outside rail of each independent track loop.  So far numerous splits of the Legacy main line, have not effected the Legacy signal strength, to any of my different independent track levels.  My Legacy Shay runs perfect on all independent track levels.  I have been using the opposite outside rail from the DCS connections, for running my Legacy, although this is not a mandatory requirement for either Legacy or DCS.
