I have seen several older MTH locos which on the box say they are "optionally equipped with protosound, squeaking brakes and freight yard sounds. I bought one of these a few years ago and as much as I love the detail and smooth operation, all it had was a whistle. Is there any way to know what is inside from the box or the number?

Usually, the model number is followed by a -0 meaning  just a whistle/ horn and bell sound, or a -1 with the full compliment of protosounds. For example; the Railking PRR Torpedo #30-1118-0 just had the whistle sound, while the #30-1118-1 had the full protosounds system installed.
