The remote briefly displays its DCS Version upon power-on.
The TIU's DCS version may be learned by pressing:
Menu/System/TIU Setup/TIU Version.

Remote and TIU upgraded to Ver 6. However now I get error message "No DCS Engines Found" or "No Engine On Track". Shows all engines as Inactive.

Yes: Things can be frustrating at times. Try several restarts. I have 19 loco running on my new MTH - DCS 6.0. As of today's date, no "Chaos". If you can not get it up and running, Try calling MTH - Tech • Support. They will stay with you until the issues is resolved.

Have you tried to select one of them with the track powered?

Lets find out if the tiu & remote are communicating with each other... Press the "read" bottom left on the remote and you should the message TIU found . Does the read find your tiu?
The other two tracks say engine not found/There is power on all tracks. Tried deleting two engines. Delete worked. But now can't find them. The other two tracks say engine not found.

Tiu found address 1.
Will resetting tiu to factory default setting help? Is there a way to reset remote also? Tried, made no difference.
FWIW, I had the exact same issue recently. I upgraded to version 5.0 to use the WiFi unit, and when I fired up the TIU, no engines were found. Factory Reset the TIU and remote and still no engines.
I finally unplugged all the cables from the TIU and waited about 5 minutes, then just connected the transformers and track outputs. Everything worked properly again. I connected the WiFi, still working. Finally I connected the serial cable to the Legacy and the aux power supply, still working.
I then turned off all the power and started everything up again. Still working fine now. Say what???
Must have been ghosts, I can't imagine what happened there! 
Well, I'll try that. Right now too many drinks have been digested. 
One other thing it might be is....The red and black connections from the tiu output are reversed at the track... Red must go to center rail . good luck... didn't we have something similar just recently?
I have to ask . are your engines staying dark & silent when power is applied to the layout?

One issue that I've found is that if the TIU and WIU are connected via a USB-USB cable and if there's a long-ish serial cable attached to the TIU's serial port whose other end is unconnected to anything else, strange stuff can happen.

Well, there was a serial cable connected, it went to the SER2 Lionel LCS box. It's only a 6 foot cable, but of course who knows what the TIU thinks of the LCS stuff. 
Strange stuff sure did happen, I was initially blown away that I broke the TIU DCS outputs just by updating it.
Did you unplug all the cables you installed to upgrade the TIU and Remote? How are you powering the TIU? Start by powering fixed 1 and watching the LED. Should get one blink and stay on. Read the TIU version and make sure it comes up 6.0, same with remote. Once you know the 2 are communicating, power down fixed one add a single engine to the track and apply power to FIX 1 again which should power this track. Does engine stay quiet? Or start up? IF quiet do a read. Does it come out of inactive list? If not in the remote, try an add again. G
I have ~18 v going from z4000 to an input on the TIU. The TIU out side of that same channel measures much less , anywhere from ~4 to ~11. Is this normal?
If I don't go through the TIU, train runs fine, using Z4000 controls.
If you're using Fixed 1 or fixed 2 that's not normal. What comes out should be the same as what goes in.. Fixed 1 & 2 are straight through connections. . Maybe you have a short or something derailed on the layout....disconnect the out put and measure the voltage again.
On the Fixed Channel, it is 18 in and out. The funny thing is that when you turn the system on the engine starts up before turning on the remote. I think it is supposed to be dark until selecting the engine wit the remote.
