By connecting the ground wire from the Legacy base to the input ground side of the TIU did I damage my TIU?

After realizing that I had connected it incorrectly, I corrected it.  Now with the Legacy base on the DCS engines don't respond properly, I push the horn or bell button and the "Engine Not On Track" message comes up momentarily on the readout.  With the Legacy base off the DCS engines operate fine with no error messages.

No, you did not.

When you're operating your DCS engines, are any of your TMCC or Legacy engines  getting power? If so, turn off their power. Then, with the Legacy Base powered on, see if things improve.

Respond back and we can proceed from there.

Barry, I took all the TMCC engines off of the track with the Legacy base powered on I get the Check Track, Engine Not On The Track on the remote readout when running an MTH DCS engine.  As soon as I unplug the power to the Legacy base all the MTH engines function normally with no error messages coming up on the remote readout.  This still occurs whether or not a TMCC engine is on the track.

I am going to move the Legacy base a few feet away from the TIU and see if that will make a difference.
