Just curious, any errors or warnings of any kind with the upgrade / transfer process? Did you load the chain file corresponding to your sound file with similar success, (if there is one)? In other words, did you follow the guidelines in Barry's book to the letter? The upgrade process is not hard, but you can run into issues if the procedure is not followed exactly.
It seems a matter of your locomotive not being recognized properly by the remote (as Barry eludes to), or an issue with your chain file upload. I ran into this problem sometime back with a PS3 Premier motor, where some sound functions worked, but there were no lights and the motor did not move. I ended up having to do a little tinkering, resetting and re-uploading of files to get the motor back in the remote properly.
