No.

I suspect that the Allegheny was retired before the Chessie markings came out. 

Absolutely correct. The C&O was done using ANY steam locomotives by about 1959.

What hopper markings would the Allegheny have actually pulled? 

C&O, i.e. Chesapeake and Ohio. 

Any other road names involved?

Occasionally some other eastern roads, however most of the coal being shipped to eastern ports was carried in only C&O hopper cars.
