No they won't interfere with each other. If both sets are are running on separate loops, you can hook one explorer up to each loop. Each explorer will generate it's own unique WIFI signal for a smart device to connect to.

Or, you can run both loops from one explorer. That explorer will generate one WIFI signal to connect to. Now one or more smart device can control both trains.

This is correct. However, for a more detailed explanation, plus how to connect multiple DCS Explorers on the same layout, and the specifics of using multiple DCS Explorers with one or multiple devices running the DCS App, refer to pages 209-210 of The DCS WiFi Companion 2nd Edition.
