I don't think you necessarily have to give up on TMCC or DCS to meet your goal of automation. While they are proprietary platforms, it is easy to control a TMCC or DCS engine from an Arduino (or a PC). If you're going to home-brew your detection and automation system, the TMCC or DCS interface to control trains or switches is relatively trivial.

But if you are interested in going the DCC route, then you should definitely check out JMRI. It has support for very sophisticated layout automation, although I've never used it. you may not have to re-invent the wheel when it comes to logical representation of layout connectivity.
