There could be a ton of reasons.

Different audio source files
Different electronics.
Different speakers.
Different speaker enclosures.

As a rule, Lionel has better speaker acoustics as they have speaker baffles for most newer Legacy stuff. A proper speaker baffle will give you more bass, which is likely a significant part of what you see.
