Talked with Lionel today. Here's the response:

SP loco will be black. The silver on the cylinder chests depended on which shop last worked on the loco. We have in service photos of this loco with these so we included it. They are prototypical. Relocating the other parts is not practical with this tooling unfortunately. There are some things we can move, some things we can’t.

BTW - regarding the GN locs, they shared: GN locos will have a darker green this go around. No more lima beans. (This is true for both O scale and Flyer Pacific's in this catalog.)
