Is it possible the TIU upgrade version 6.1 screwed up the serial port/output somehow?

Almost certainly that is not the case at all.

Much more likely is that when you removed the TIU from the layout and then replaced it after the upgrade, you put it back connected differently than it was previously.

Alternatively, something else was changed.
