Cloning does not update software. Get one remote set as you want it, with locos and softkeys per your desire. Then save the remote's data (which is not its software) to a computer and clone all other remotes from it.

I can't think of any reason that there are differences for you. You still have to update everything singly. That's the case if you have one TIU and remote, or several. Make sure you have the latest software in your WIU(s) as well.
