Thank you all. It was a lot of work. The headlight worked out for me.
I hollowed out the square metal headlight and slipped it over the stock one after I cut away the plastic riser the stock one was sitting on. I glued it down and glued the back piece on. That way I didn't have to mess with the wiring at all.
I tried cutting plastic for a lens and that wasn't working. Hole punch was too small. I tried putting a piece of plastic on a piece of wood and beating a spare headlight down onto but the headlight rim wasn't sharp enough to cut through it.
I ended up filling the cavity with Woodland Scenics Water Effects and smoothed it as much as much as I could. It really worked out. Unless you hold it up close to you, you can't tell it's not perfectly smooth.

The C-16 air pump and fluted domes are from San Juan Car Co.  The C-16 cab, headlight and stack are from Precision Scale Co. I didn't start out to model a particular type of loco. I looked through various parts from different companies and it ended up that the C-16 items seemed to be closest to the look I wanted.
The cab came with just a piece of flat metal for the roof and the corners weren't even square. I cut two pieces of balsa wood to make the roof and made gussets for it so it would fit down over the cab. The cab is bigger than the stock cab so I put balsa around the bottom for a better fit.
Before I assembled the domes, I put split shot in them and put white glue in there to hold the shot in place. I also put split shot in the stack and the floor of the cab.
The stock Mogul had a struggle pulling four passenger cars up my 4% grade with a lot of spinning. This one now will pull 4 passenger cars, box car, gondola, flat car and logging caboose without much slippage at half throttle. At 1/3 throttle, it starts to struggle. With just the passengers, box, and caboose it does pretty good at 1/3. With just the pass cars, it does good at 1/3.

Sealing the wood and foriegn bugs would be my guess.

Using separate pieces, maybe it's that they would have to make sure it was all glued together securely enough. Then worry about it staying together during shipping and rough handling.  Sealing and bugs also. I'm sure there laws about importing organic things like wood, too. Painting the pieces to look like quarter split logs would add another issue. Mine are square with one side painted but you really don't see that unless you look close. I didn't want to try to split them.
