I added a second TIU to by layout today. When the power is turned the 1st one blinks once, the second one blinks 3 times. They both are powered by Lionel 180 bricks. When a engine crosses from one to the other it stops and I have to turn power off and then back on to have voltage to the tracks. Everything was working great until the TIU's were upgraded to 6.0. I've have been reading The DCS Companion on how to change the TIU id numbers and whatever I do it the second TIU always blinks 3 times. It does not state if power should be on or off when trying to change the TIU number.  I must be missing something. The bricks are working fine, they feed into fixed 1 and 2 on both TIU's. Any help would be great.

The TIU numbers aren't causing a power problem. As long as the remote has TIU #1 and TIU #3 in it, control will be unaffected.

When you connected the TIUs to the layout after the upgrade to DCS 6.0, you may have crossed a pair of output channel wires. This would put Common into the center rail and Hot into the outside rails. That would cause a short circuit when the train bridges the tracks between the two TIUs.

What I was thinking a red wire from fixed 1 going to the terminal strip for fixed 2. But I ruled that out  because the inside loop runs just fine. Trains run the entire loop thru both TIU's  There are no engines or cars on the right outside loop but when I roll a car from the left side of the outside loop TIU 1 and it bridges the gap to TIU 2 it shorts out.

I think your 180s may be out of phase if you're positive there are no crossed wires... here's an easy test.... measure the voltage on each side of the insulated joint separating  the 180s.... measure center rail to center rail. There should be little or no voltage . if the voltage is high , around 38 volts the 180 are out of phase

how's the voltage???   you  could  use a light bulb with a couple of wire leads.... If the bulb is  dim the 180s are fine, if really bright you have a problem...

 PS.Don't forget to put both tiu in super (that's not the shorting problem) got  to get that fixed first.
