I haven't run my trains since Christmas and tried to today. Apparently the batteries have run down. How long does it take to recharge? The 2 red lights are blinking but I don't know if these are rapid blinks or slow blinks. Again, how long is a typical recharge?

I think a typical charge is 3ish hours. The last hour it will change from alternating red to alternating green for the “top off” cycle.
The important thing is that the lights are alternating and not flashing at the same time, I’d have to check the manual to say what the issue was then
I suggest that you take the batteries out and clean their ends really good, make sure they make good contact inside the remote. And as stated above, they should alternate red and red, changing over to green and green, ending in green altogether. Three ish hours most likely. Happy Railroading
As another note my original GP batteries have finally crapped out. The Energizer NiMh rechargeable batteries are a good replacement if you still want to use the charger. Some do prefer to just use alkaline batteries and turn the charger off
FWIW, many of the #990 command bases and the #993 charging bases had issue with the charging circuit and the charge would never complete. I packed up all my bases and sent them to Lionel several years ago to get the charging circuits fixed. I charge in the #993, it seems, even when fixed, the #990 still gets the batteries warmer than I like to feel.
I did the same thing, had the bases repaired or updated, whatever. But the 993 occasionally will quit all together. I take it apart and put it back together...touch up some solder pads essentially not knowing why, and it works again until the next time it quits. Some day I'll hit the right pad.
A schematic would help...
