I recently lost the decoder in one of my Dash 9's and decided to gut it and put a ESU Loksound 5XL in place.  I've wired it got the lights working and tested on programming track where everything is functioning. Place it on the layout and it shorts the layout.  Obviously I've missed something? Any thoughts or directions would be greatly appreciated.  One question I do have is what to do with the center rail  pickup wiring in the engine? I left it in place connected to itself.

As this is 2 rail are you sure your wheels aren't shorting out to each other?  As it has pickup rollers it was a 3 rail locomotive at some point and they tend to have the wheels electrically connected for better powering.  For center rail pickup rollers, they should be removed, wiring and all.

I'm also wondering why you went with the XL instead of the L decoder

Remove the decoder from the motherboard. Then place the loco on the track. Id do this to trouble shoot the wiring/short so you don't damage that decoder.
