The 2 rail versions seem to need Kadee #747 medium underset couplers. The couplers pads are otherwise too low for more common center-set couplers. The cars are really nicely done and run very well. BTW, the extra parts are end steps - look at prototype pictures.

What decoder are you using in the AEM7 and whom did you have install it? I have an identical one I need to add one as well. I'm still investigating how to fix the pilot.

I used Soundtraxx O Scale decoder for electric locomotives (TSU 4400 for electric locos). I also used a standard 8 pin connector to the Atlas board that is set up for the standard 8 pin connector though I used a bit heavier wires to the connector than usual considering the large Pittman motor in the model.
It was a very easy DCC install. As to the pilot, the body just needs to be snug down, perhaps a wire or something has snagged and prevented it from seating. It's pretty easy to remove the body. See the original Atlas instruction sheet.

Every Atlas AEM7 I ever owned had that problem; I wonder if it was done on purpose. You have to pull the front apart (not hard or painful) and stick the pilot in a vice with some felt on either side to protect the paint. Then when you put it back together, make sure there is just a hair of clearance between the pilot and coupler. That will solve your problem, and they look much better that way.
One of my Amfleet coaches is 2 rail. I took a picture of it last in my back yard next to one of my Horizon cars. They look exceptional in natural light. Good to know on the #747 Kadees are the ones to put on this car.

I got around to unpacking the cars today and opened one up. I opted for the Phase II scheme with a couple extra coaches in the as delivered and Phase III so I can do 1977 to early 1980s "dog's breakfast" looking consists. These are gorgeous and replicate the prototype very well. Going to get some Kadee 747s very soon. I cannot wait to get my re-motored Amtrak Overland F40PHs on the head of these things - talk about memories!
Also, a tip of the hat to Scott for getting the colors right.
Now to complete my staging benchwork and lay the main so these things can roar. Maybe down the road we'll see some P30CHs to pull them with?! Or the exSanta Fe Pine Series 10-6 Budd Sleepers and exATSF Baggage cars with Amtrak Phase I, II, and III to go with these for long distance trains?! Ok, I'll stop. Happy Railroading!
