How tall are the Lionell motor city express autorack cars. I want to build an overpass on my layout and wanted to make sure that I have enough clearance for the car to pass underneath the bridge.

They rise more than 4.5" over the top of the rail. You probably need to go at least 4.625", but I'm not 100% sure because I lowered mine.
Keep all track clearances to 6" from rail top and you are good for autoracks and double stacks!
Sounds like a plan. 6" it is.
The cost of going so high is a steeper climb for your locos. If you have limited space, I would stick with the 5" range. That's roughly plate H for current railroads anyways.
The tallest stock 3-rail freight cars I can think of is the MTH premier husky stack. 5-9/16" - definitely higher than the prototype.
Unless you have tons of space and can keep your climb under 2%.
