MTH 3 volt replacement batteries

If the item on Ebay is not acceptable, any suggestions where to purchase for a replacement?

Not sure if J&W does a AAA BCR, but they are getting pricey and might not be the best value if you run the engine infrequently.

I would put a BCR in it and you can forget about battery issues.

I second @Bill T's recommendation - I put BCRs in all of my pre-PS3 locomotives. It may be a bit more expensive but @J and W Electronics have a volume option for "buy 10 get one free": https://jandwelectronics.com/pricing. I haven't had any 3v locomotives but I've done it for all PS1 and 5v locomotives and it works the charm.

The photos in your eBay item have a different connector than the MTH battery.

There could be a problem with battery circuit on the PS board.  If practical you might try swapping the 2-AAA battery with another PS2 engine to see if the problem follows the battery or the engine; for this purpose you can interchange the larger 2-AA battery with a 2-AAA.
