Problem with command recognition

I picked up a vintage marine (whale) aquarium car and can't get it working. The car seems to default to conventional mode. I can reprogram it to a new number, but only the functions that control thr couplers and turn the light on and off work. Everything else does not.

Any ideas on whats wrong? Is this more likely a problem withthe R2LC board or the Railsounds board?

Does the instruction manual have the board id code in it. This is the same type of code used to issue hard resets to TMCC boards (it programs in the feature set). If it's not in the manual you may be able to get the code from Lionel Tech Support. You would set the device into set mode, issue the reset command and then flip back to run.
