I picked up a PS2 Rugged Rails cheap. My desire is to swap out the insides to a Williams Diesel I have. Of course there are no cut outs or screw holes in the Williams frame. The Williams frame is also very beefy which would make drilling, not impossible, but not easy either.

My question... Can I hot glue everything in place? Or does screwing parts down into the frame provide any grounding?

Do not depend on hot glue for this job. The aluminum heatsink and the bridge rectifer get quite warm, plus you need to transfer some of the heat to the metal of the frame and also create a good ground. I recommend that you take your time and do it the right way with screws.

You can take a few short cuts... You can do away with the volume pot, Battery charging port, and probably the smoke unit switch. I run strictly command so in conventional you would have sound full volume . Probably full smoke, and no way of charging the battery except for track power. Not a big deal.

As Eric mentioned you at least want to get the main board fastened securely with screws.
I have a small drill press I keep in my train room. It is one of those $40-$50 cheapo presses. But, it makes it much, much easier to drill metal. I can keep the super low speed easily and the resulting holes are nice and straight, and precisely positioned. I can then tap the resulting hole if need be. Perhaps this would make adding the needed holes easier?
