In another thread I mentioned that I was pleased with the turn around time Lionel did when servicing my GP-7.  The "repaired" loco arrived on Friday.  It wasn't until tonight that I had the chance to open the box.  When I lifted the loco from it's styrofoam cradle, it felt odd.  The body was separated from the chassis.  At first I thought the technician forgot to replace the screws.  Upon further examination, I found that the bosses that are part of the shell were broken free from the shell and still attached to the screws on the chassis.  

I'll be contacting Lionel AGAIN tomorrow.

Dan in any case you need a replacement shell, who pays for it is one of them or both. 

Notify Lionel by email that your engine arrived to you damaged, have them give you an RA to send it back.

If Lionel believes the shipper was responsible for the damage, The shipping contractor should pick up the cost.

I bought a Lionel NW2 which ran wonderfully however its shell did not look like it was seated properly to the frame, after a closer inspection showed the plastic sprues were used to hold frame to the shell had broken.

Lionel sent me a brand new shell, and very quickly.

Understand your frustration, but this is almost certainly shipping damage, the price we pay for modern life.  A friend has a refrigerator that came with a gigantic dent in one of the doors, so this isn't limited to fragile and complex toy trains.  You are due a new shell from Lionel at the shipper's expense or a refund.  Indeed, as you say, Lionel will need to take responsibility of dealing with the shipper.  They have more leverage in any case.

If the item is packed properly, that almost never happens.  

What Landsteiner says is true about shipping, when we were doing my bathroom, the tub got shipped in,  Even though there was multiple layers between the tub and the outside, the shipping company managed to ram something into it and put a 2 foot groove in the front of the tub!  Needless to say, that delayed the job while they shipped another one.
