Shell swap

So I have a Lionel FEF (6-11116). 

I was wondering if I can swap the shell out for a different FEF shell from Lionel?

I assume you are referring to the Lionel model of the Union Pacific "FEF" #844, which is a 4-8-4 steam locomotive. The complete boiler assembly, or "shell" as you call it, would be pretty much the same from all the various models that Lionel offered of UP "FEF" #844, which begs the question,,,,,,,,,,why change it?

Sure. Most locomotives from a run just have different paint decoration. The molded parts are all the same.

Well, the Lionel item number you provided is for the two-tone gray version of 844, so if you change-out the boiler assembly ('shell') what would you do about the tender?  Concerning "missing parts", you might try Precision Scale Co. for O-Scale steam locomotive parts, purchased through P&D Hobby Shop.
