I plan on connecting my TIU to my Legacy Command base so that I will be able to run TMCC engines with the MTH DCS remote. I have bought the required cable my question is do I need to disconnect the ground wire that goes from the Legacy base to the track or do I leave it there and also jumper all the grounds being used on the TIU along with that wire?

The wire between the command base and the track remains. As you correctly noted, the cable between the TIU and Legacy command base are for communication between those two devices only.

On my layout, I am using all four TIU channels. All the black terminals on my TIU are jumpered and tied-back to the Lionel Command Base.
