is there a reputable lionel repair center in Illinois that can repair a TW transformer with new parts? it seems most shops can only repair with used parts thanks for any suggestions

Depends upon the problems/issue - sometimes good serviceable used parts are all that are available. Sometimes new reproduction parts are available, but lack in quality/fitment and so it is actually better to avoid them. Why not focus on the outcome of a properly operating transformer from a reputable local repair shop than the actual "newness" of the part as long as it works?
What parts need replacing?
not sure but probably the rectifier
In that case , a new reproduction works better than the original copper type.
Original style copper disc such as the 1041-13 are still available. There is also the option to use modern style diodes instead. I've installed both styles with success.
I agree but some of these repair guys do have a price thru the roof on repairs
Reproduction 1041-13 discs are superior to the originals. The issue I have with a diode is when you release the whistle button you get a large spark at the whistle control contacts, which pits the copper rivet contact.
at this point I wish I could find a dependable person for repair within 75 miles of Chicago

Do not know if still in biz, but costs nothing to try.
Man in Chicago who rebuilds Lionel postwar transformers. His name is Ken Kohler. I have used him several times and he is very good. You can reach him here: http://www.lioneltransformers.com/
I'm pretty sure Ken Kohler passed away and no one has taken over his business. He was the go to guy for transformers.
