Minimum 6" from railhead. 7" would be better.

You also should consider reaching-in clearance for your arms in the event of a derailment. You could make the portal clearance just enough to clear double-stacks, make the portal removable so you can reach inside the tunnel, and make the height clearance inside of the tunnel considerably more to facilitate your access.
