The 990 sets are scarce, more are shipping this spring. The 993 expansion set is still available at many dealers,as JD stated they don't sell as well as the command set because the 993 is merely an exra remote. Having said that, many if not all of the expansion sets that are available are likely the earlier software,NBD, just upgrade with the modules from your 990.

You can also have 2 entirely different engine setups in each base and switch from one to the other if needed. Two big advantages for a little money.

I had thought of that but I have been told by more then once source that the 993 base charges batteries much better then then 990 base.  I really like the idea of a "docking station" for my remote that charges the batteries so I decided to go that way.  Plus when I do build another **** layout I plan to use all my postwar trains for that.

I think they did but as John has pointed out in the past there isn't as much electronics in the 993 base, just the charging unit.  This has helped keep the base cooler.  

Correct, I think it's just the #990 base has the other electronics heating stuff up.  I haven't taken it apart to see, but I'm betting the same charging circuit is used in both.  Last time I sent them both in, they "replaced" the charging circuit, and that finally made them both work

 

I would still will see the #990 occasionally end up with the dual flashing red lights, and I've come to find out that can happen if it senses the batteries are getting too hot.  Well, that's what I'm trying to avoid!
