We have two locomotives; one a K-line Big Boy 4-8-8-4 and the other a Lionel GG1. They are both running on Lionel Train Master Command Control. Each loco runs fine independently but if you try to run both at the same time, the GG1 will run very slowly. I have a Lionel 90 watt power supply powering a 5x8 layout on FasTrack. Any clues would be greatly appreciated!

Turn off lights and smoke, and see if that helps correct your problem. If it does the 90 watt transformer is to small.
90W is not enough power for the 4 can motors. Bigger better transformer is the way to go. A classic KW, VW, ZW would be fine along with the modern GW180 or ZW-L. The MTH Z4000 is another option. All should have TVS diodes and external breakers.
In addition, if the GG1 is an older one with dual Pulmore motors, it will take a lion's share of the transformer power all by itself!
Another thing to remember, that PW 90W transformer really is only capable of delivering around 70 watts out, PW transformers were rated on input power.
