I have a Legacy 990 on order and am wondering if the Legacy unit is still having a problem heating up while recharging batteries? I noticed when researching 990s that there were numerous posts back in 2011, 2012 and even some in 2013 about this issue. Has Lionel corrected it or is an external charger still the answer?

One would like to think, given the looong delay in the "next batch". That this issue would finally be resolved for good.
Having said that, IMO I don't know how much of a "defect" it is as opposed to too much of a good thing.
The reason the charger shuts off is because the command base makes a normal amount of heat when operating. The charger, charging the batteries creates its own heat, the two together are too much heat and cause the charger to "think" its overheating and it shuts off.
This is why folks have no problems charging the batteries in the 993 expansion set, its a charger only, theres only one heat source.
I simply never bothered with the charging feature on mine, it seems like a bad idea to leave the base on all the time to charge the batteries. I either charge the supplied batteries in another charger or use disposables which tend to last longer anyway.
yes and no some times it halts charging if they are hot
Like RickO said, after the long delay I hope they have a better unit ready for us. Some have been waiting a long time. In addition, as I understand things, there was a chip that was discontinued causing Lionel to have to redesign something around a new chip. If there were any other known problems at that time, one would think and hope they fixed those too.
if I was still waiting it would bin 2 years and 2 months but I got one like new so I am done waiting hoe you guys get yours on time. - matt
