That's how the speed control works in " dual motored" locomotives.

When there is load applied to the faster set of drivers, more voltage will go to the slower set. Being on rollers , there is no load, it's essentially freewheeling.

As far as the clicking. Check the Phillips head screw recessed into each set of drivers on the bottom of the locomotive. 

This is the motormount screw. These have a tendency to work loose and sometimes fall out altogether. A loose or missing motor mount screw can allow the motor to rise up out of the gearbox causing the flywheel to rub the shell and make noise, especially when the power trucks pivot on turns.

A video of the " clicking sound" would be helpful.
