I just bought the MTH DCS Remote system and going to hook it up this weekend. When running my PS1 engine, does it matter if the factory settings have been changed. I've read that PS2 and PS3 engines have to be set at the factory settings.

If by "DCS Remote System" you mean "DCS Remote "Commander", you should be aware that you will only be able to operate all DCS (PS2 and PS3) engines that have their factory settings. However, you will not be able to operate PS1 or other conventional engines.
On the other hand, if you have the full DCS system (TIU and remote), you can operate any engine and do not have to reset any PS2 or PS3 engine to do so.
