The manual for the STM2 module says that the module will automatically assign sequential switch IDs starting with the first position.  So if the switch in the first position is number one, the following positions would be assigned numbers two, three, four…. If the switch in the first position is number 17, the following numbers for additional switches would be 16, 17, 18.

if I am understanding that correctly, my question is… Does this override the ID you have assigned to the switch already? Do I need to be careful and ensure that the switch I have assigned ID number one is in position one, switch number two is in position number two, etc…?

Another question is …. I have another switch which I cannot program. If the STM2 module works as described above, can I put this non-programmable switch into one of the positions, and will the rest of the LCS system recognize that ID number that STM2 assigns so I can assign the same number to the ASC2 for example?

The STM2 assigns the next sixteen numbers from the address you assign it.  You need to make the switch TMCC ID's in sequence to maximize the usage of the sixteen inputs.

That's wrong, the additional switches would be 18, 18, ...

You're matching the numbers assigned to the switches, this does NOT change the assigned TMCC ID of any switch, they don't know the STM2 exists.  You need to make sure that you wire the switch with TMCC ID #1 to the STM2 input assigned to #1, etc. if you expect the correct results.
