Can you have one outside loop with terminal track parallel from inside loop terminal track without interfering with the signal. Here is a picture of my layout being redone and I wondering if this is ok the way I’m doing it.

Should be fine. If the 2 tracks connect via a crossover. Just make sure you use an insulating pin in the center rail to keep them separated.
These two loops are connected by Lionel command switches. But here is another question. Since I only will be running one MTH Proto sound 3 engine, and primarily LionChief Plus Engines, will I be better off wiring my MTH DCS Remote Commander passively to the track?
Not really. The LC would slow/speed as the variable input voltage off the dcs varied. In command the dcs uses constant voltage at the rails, and LC also wants a constant voltage at the rails. The use together should pose no issues.
Adriatic - Would your recommendation about shielding (with chicken wire or aluminum foil added - under the track) apply in the case of two independent 'main' loops (rather than one being a terminal track)?
You should have no problem with parallel tracks, don't screw around with chicken wire or aluminum foil! You can easily cause signal issues doing stuff that isn't needed. The only signal that is affected with those measures is TMCC/Legacy, and a flat layout with multiple tracks is absolutely no problem.
