I am installing an ERR Cruise Commander M in an Atlas O SD-35. It has a 07 version of the R2LC radio reciever. As I understand it, the 07 version will not support the AUX1 + 8 command for feature code set up. This command is for smoke unit operation. As this particular locomotive does not have smoke, can I use code 6 (cab/marker lights) instead and keep the original 07 version or do I need to upgrade to the 08 version?

The back-emf feedback that is used for the cruise control does not work reliably with the 07 version. Cruise might or might not work when you first set it up and if it works at first it may not work all of the time. If cruise doesn't work then your locomotive launches itself down the track as soon as you crack the TMCC throttle.
You'll want version 08 or later for a Cruise M board.
I can attest to the fact that the 07 version doesn't work, I ran into that some time back. I managed to get ERR to reprogram the board for 08 and all was well. You can use the smoke output on any version in the same fashion.

I have a K-Line E-8 with the 08 R2LC. Can I just swap the two cards? The E-8 doesn't have cruise, at least yet.

Yes, the cards can be swapped with no problem. Reprogram them for their new locomotives and away you go.
Try the 07 in the K-Line and run through all the functions, including stuff like switching smoke, turning lights on/off, etc. If everything works, swap them.
07 Had some of the lights reversed.
I remember now, it was the polarity of the lights that was different. Forgot all about that.
