I’ve had this problem before with PS2 Subways. After using an engine in a lashup with another subway engine. The engine that was in the back in a reversed position, when you take it out of the lashup and use it in normal service the upper lights do not come back on. I tried both a “Feature” reset as well as a “Factory” reset and the upper lights do not work now.

I lash up my subway cars often and have never noticed that. I just tried my ps3 redbird lashed up with my ps2 3 volt ny Yankees in the middle and a ps2 3 volt r12 on the end. I took them all off and started each up individually (not in lash up), and all lights were on and everything worked fine. I have an r17 #5 ps2 like yours, but the original 5 volt board fried years ago and I upgraded in to a ps2 3 volt board. I wonder if what you’re seeing is a ps2 5 volt board subway issue.
Did you do a "Shutdown" on the lashup or did you just power it off?

Shut down
The top, head and tail light are always weird in a lash up, but they should return to normal after leaving the lash up.
Did you do a feature reset on each of the units?

Yes sir, I tried both a feature reset, and a factory reset. The top lights don't come back on. This is the second subway engine I've had this happen to coming out of a lash up. Last resort I can relocate that wire to another lead. I was hopping there was another trick.
