I have the PS2 American Freedom Train starter set with the small GS4. I forgot to charge the battery before running it and fried the mother board. The parts are no longer available. Is there anyway to fix? Or to convert it to conventional?

I have this exact set, the product number is 30-4071-1. This could be a bit tough because the board is actually in the engine and not the tender, and as this is a bantam, it's extra small in there. There is a direct PS32 swap board available for this exact scenario but it's going to be a tight fit in the engine and may not fit all together. A doner PS2 3V board with a BCR may be the better option but mine is still original and I haven't had to go through your adventure yet.
