Although I've not experienced the problem (I have several Gensets, both MTH and Lionel), it seems to me that the easiest solution in some/many situations, and especially with FasTrack, would be to add one of the short FasTrack fitter sections (they come in various lengths) between the switches to separate them a bit.

 

I don't have any switches that are directly connected to a second (or more) switch, but on my FasTrack layout the Gensets perform just fine through the various switches I do have.

good morning and GOD BLESS OUR VETS COME HOME HOME WITH GODS SPEED. tried everything this weekend with the gensets and a brand new new haven high hood and the same thing happened, tried putting in a extra piece  and it did not work , oh well i am putting these engines up for sale all 3 for 750. oo.dollars.these are all o gauge mth engines they dont have two hours on them; again thank you for all the help, the engines are army bnsf new haven high hood brand new just out of the box. have a great day. light3ning@aol.com

Sounds to me like you are blaming the engines when the actual problem may be with the track or with one or more of the switches.  How do the three engines perform on areas of the layout where they just traverse one switch?  What size are the switches?  How are the switches configured on the layout (left switch and right switch, two left (or right) switches, etc.)?

thank you for the response checked everything and have come to the conclusion that the rollers barely touch the the switch and the new haven cant make the o31 curve which is crazy.the big boys i have are es44ac and they run like a top.looked at all switchers and i think you might be right the rollers are a bit off line .i am calling mth tues and see what they  can do,all i run is o72 and o60 switches very frustrated, thanks very much for your  interest you guys are the best.will keep you posted on the results
