I didn't understand the problem. So I re-read the instructions.

from the instructions....

-Connect the red wire from the 7-Pin Chassis Harness to the existing wires from the pick-up rollers.
-Connect the black wires from the 7-Pin Chassis Harness to chassis ground.

These instructions are for three rail!

So with the engine being two rail, the words pick-up rollers would be changed to mean one side of the engine's power pick-ups (yes the wheels!). Usually the manufacturer's use red on one side and black on the other. I would not trust that and make sure that no wires get crossed. I've seen manufacturers put red wires on one side and then the truck gets turned around. So you would use the left for one, and the right side for the other pick-ups.

Since the PS/3 board manages the polarity swaps seamlessly, and nothing is connected to the frame, does it really matter which polarity the pickups are connected to?

I haven't done a PS/3 2-rail upgrade, but of course with the PS/2, I did have to add the DCS polarity switch.  I was under the impression that it wasn't necessary with PS/3, and I've seen several comments that support this.

No polarity issues. What I was trying to describe was that some manufacturer's don't keep the colors straight. That's all.

I started in HO scale. So when I learned to install decoders, it was 2 rail HO. I actually forget when I work on three rail stuff. I have to pay attention to what goes where! 

 I had a post some time back, where I talked about frog switch wiring. I forget that I'm 2 rail and that's not the standard here! (in O scale)
